Bonsai pests and fungi can not be completely eliminated but it can be controlled enough to keep your bonsai healthy. One  way is to have a good soil mix and to avoid dead zones or air pockets, so that insects can not dwell in your pot. Then next thing to do is to spray you bonsai regularly with insecticide and fungicide. I use pesticides on all my bonsai once a week and fungicide once a month. Using chlorinated water frequently also helps control fungi.
